I built a new bathroom in my basement and am now preparing to install a shower door. The door will be installed over 12x12 ceramic tile on top of cement wonderboard. To install the track to the walls, the instructions say to drill holes through the tiles with a 5/16 mansonry drill bit. My question is, will a masonry bit cut through ceramic tile? Again, these are the 12x12 variety so they are a little thicker than the 4x4 tiles. Thanks!

A masonry bit will work, - - but for both an easier and a cleaner cut, - - use a glass-cutting bit, - - it's kind of an 'arrow' shaped tip on a shank. The big-box stores carry them.

ceramic tiles are very easy to drill through, just like tom said use the bit the looks like an arrow.
