The floor is in and it is pre-finished #2 (character) grade red oak.
Looks really good.
The T-mold and trasition pieces in the doorways are un-finished red oak.

What is the best way to finish these pieces?
A few coats of polyurethane?

Do you want it to look the same? Match the stain. Make sure you get a good even coat on the t-molding. One coat should do it. Red oak doesn't soak it up like some other wood. Rub the stain in really good though so you have no spots that stand out.

After the stain give it a coat of poly. Let that sit and dry through. Lightly sand it down, clean it really good with tack cloth, and give it a second coat of poly. I'd use some satin finish poly. The semi-gloss is extremely glossy.
