We are buying a 5 year old home that is modular construction. I beleive the roof is built in 4 sections two on each side that are joined by two 2x6s that run the length of the roof. The upstairs is un finished and currently the supporting joists for the roof are just below the joining 2x6's (black dots in the pic below).

For air flow the proper vent runs above these joists and almost butts to the joining 2x6's to provide air flow to the future attic.

My question is how many holes could I drill through these joining 2x6's to allow air to flow to the other side with more propervent and raise the joists (ceiling level)?

I dont want to compromise any strength in the roof. Should I even be worried about it? It doesn't seem like the part of the 2x6's between the rafters is supporting any load anyway.

I'm trying to figure out what you have and what you want. Are you trying to connect the cavity beside the attic room wall to the cavity above the ceiling of the attic room?
